Paul Baer, a German-born Jew whose mother and sisters were taken to concentration camps, kept a selection of items from Brauns apartment, including several Nazi ceremonial daggers, a human skull and a cosmetics case with the initials E.B.
His son Alan has now donated the hair for investigation, in the hopes of contributing to historical and scientific understanding.
A spokesman for the television programme said the hair collected from the brush came from someone who could have had Jewish ancestry.
He added the unexpected and extraordinary discovery showed a specific sequence within mitochondrial DNA belonging to haplogroup N1b1, which is strongly associated with Ashkenazi Jews.
Despite Hitler conducting research into Brauns background, it is unlikely any link with Judaism would have been found; not least because many Ashkenazi Jews in Germany are known to have converted to Catholicism.
Programme-makers said they had attempted to obtain DNA evidence from two of Brauns surviving descendents, to confirm the hair on the brush did belong to her, but have not been successful.
This is a thought-provoking outcome - I never dreamt that I would find such a potentially extraordinary and profound result, says Mark Evans, the programmes presenter. Racism and fascism ideas that one racial group is superior to another made a mockery of by studying dead famous DNA.

A British documentary airing next week makes an astonishing claim: Hitler inadvertently married a Jew in one of his last acts before suicide, reports the Telegraph.
The Channel 4 show, Dead Famous DNA, maintains that hair from Eva Braun's brush suggests she had Jewish ancestry on her mother's side. One caveat is that producers were unable to get DNA swabs from Braun's living relatives to confirm that the hair belongs to her, reports the Independent.
But the circumstantial evidence is strong: It comes from a hairbrush taken from her apartment by a US Army officer, and it was inside a cosmetics case monogrammed with her initials.
In analyzing the hair, researchers found a DNA sequence associated with Ashkenazi Jews that is passed from mother to daughter. The Times of Israel explains that many Ashkenazi Jews converted to Catholicism in Germany during the 19th century.
Braun attended Catholic school, and Hitler had her background carefully vetted before pursuing a relationship with the woman 23 years his junior, notes the Independent. The show suggests that neither she nor Hitler would have known about her Jewish roots.
They were married in Hitler's bunker on April 29, 1945, and committed suicide ahead of advancing Soviet troops the next day. (Click to read about why some Jews fought on Hitler's side during the war.)

When the Jews of Ioannina gathered in their whitewashed-stone synagogue over the weekend, it was to commemorate 70 years since the Nazis destroyed their community.
But the March 30 gathering also served to highlight a source of present-day sadness: the withering of the unique 2,300 year-old Romaniote Jewish tradition.
Ioannina, a postcard-pretty town in northwestern Greece with a medieval fortress perched by a bright blue lake and surrounded by snow-capped mountains, once was the center of Romaniote Jewish life. Today, however, the community in Ioannina numbers fewer than 50 members, most of them elderly. The last time the community celebrated a bar mitzvah was in 2000.
The communitys leaders fear for its future.
It is very difficult, said Moses Elisaf, the communitys president. We try to do our best to keep the traditions, but the numbers are very hard.
I dont like to think about the future. It is very hard to be optimistic, he said, standing on the peaceful lakefront Mavili Square, where the Nazis loaded the towns Jews onto trucks to be shipped to Auschwitz.
The Romaniote Jews, neither Ashkenazi nor Sephardic, emerged from the first Jewish communities of Europe. Records indicate the first Jewish presence in Greece dating back to 300 BCE. A ruined second-century BCE synagogue on the Aegean island of Delos is believed to be the oldest discovered in the Diaspora.
These Jews became known as the Romaniotes, speaking their own language, Yevanic, or Judeo-Greek, a version of Greek infused with Hebrew and written with the Hebrew script.
Romaniote synagogues had a unique layout. They had their own religious traditions and prayer book, the Mahzor Romania. Much of the worship was in Yevanic, and the tunes, including for reading the Torah, were heavily influenced by Byzantine music. The Romaniote tradition is hugely important. It is a pre-Diasporic tradition based on the Talmud Yerushalmi, said Zanet Battinou, the director of the Jewish Museum of Greece and herself a Romaniote who grew up in Ioannina.
But it is a community and a tradition that has long been in decline.

ZunZuneo, a Twitter-style application designed to get Cubans talking among themselves on their cell phones, has become the latest obstacle to improved relations between Washington and Havana.
Experts in the United States say the failed project, active between 2009 and 2012, should raise serious questions about US policies towards the communist-run Caribbean island.
The US Agency for International Development has (USAID) admitted to building the application so that Cubans, who face strict curbs on expression, could "talk freely among themselves."
White House spokesman Jay Carney described the program as a "development assistance" scheme.
The program was debated in Congress and conducted within US law, said Carney.
He bristled at suggestions that USAID was being used to mount a covert operation aimed at inciting political unrest against Cuba's communist leaders.
Discretion on implementing the program "does not make it covert," Carney said. "USAID is a development agency, not an intelligence agency. Suggestions that this was a covert program are wrong."
'Dumb, dumb, dumb'
But some experts feel differently.
